Hi @alterleon, I hear your pain and I totally agree. 
My workaround has been to use this workflow for adding the windows:
Which means I can do all the height changes to the roof inside the Model Editor. Would that work for you?
As you have probably seen we have removed all these steps in the Revit plugin v3 from the Revit interface to the Model Editor.
