Make sure that the room volumes are correct. You can check that in the section by turning on the rooms’ visibility. If not, adjust the upper height to fix them.
Make sure to use the Full Volume mode for the top story. It looks like you are using the Extruded Floors mode.
This solution is not the best approach anymore. Pollination now support slanted roofs in the extruded model. See here for more information:
